Everyone I've talked to said it was Mako's memory that affected them most of all. You truly felt for her in that one scene. You felt her fear, pain, and suffering at Onibaba's claws.
That scene to me, scared me.
Ashida Mana's YT page even has this scene. Look (Ashida Mana) Pacific Rim, Young Mako Scene

MemberNoobJul-21-2013 1:29 PMMine was when the Cherno Alpha and the Crimson Typhoon got destroyed. Those robots and characters could've had nice background stories, but they were denied of them. Nobody even seemed to care they were killed.

MemberNoobJul-21-2013 5:36 PMThe movie had a lot of emotional scenes, Mako's memory, the deaths of Cherno and Crimson, but ultimately, the most emotional scene to me was when Raleigh lost his brother. Just the hopelessness of that battle really got to me. When he beached in Alaska and he crawled out of Gypsy's head and said Yancy repeatedly was the saddest scene to me.

MemberNoobJul-22-2013 2:27 PMThe most emotional moment for me was the reveal of Idris Elba's character stepping out onto his Jaeger having saved Mako in her memory. Then it hit me,again, when he tells her "You'll always have me in the drift..." So many tears!

Not because of his death although that was extremely sad, but it was the two worlds combining that gave me the feeling of absolute fear.
When knifehead's claws were actually seen in the Con Pod you got the actual realization of how big a kaiju is compared to a human, not a robot. The biggest fear I have in my life is helplessness, which against something that big I would feel.
That scene just really hit me, similar situation when you saw the three claws crush Crimson's head. Terrifying.

At the end when Mako makes the statement right before Pentecost flips the switch, she says, translated: Sensei, I love you, that really got me. He was her adoptive father, and I get that.
Yancy at the beginning was really loaded also. And at the end when Raleigh and Mako come together, it was a large wave of relief. The first viewing, I was quite excited by the end, so it was a nice ending.
And of course when Gypsy takes the final ride, I had become quite attached to her by the end.
